I agree with @etsys (i always do!) - I wouldn't recommend the public transportation, unless you know what you are doing or you are with a local or want to try something new.
I've taken jeepneys before but only for short distances.
One thing I do is get the phone number of taxi drivers I like and if I need to travel far (i.e. Makati to QC), i'll call them up. Another thing to try is the iPhone app GrabTaxi.
